I should probably do that. But here's something. I tried a different encoding, using ffmpegX again, to encode from the .mov file to a .mp4 file keeping the original bitrate, which resulted in a file that is 60% of the size of the original, and with no visible loss of quality when I played it in Quicktime, etc. A much better encoding that the previous flash ones.
So then I simply changed the extension of the file from .mp4 to .flv and dropped it in my TWG folder. With the video.php file set to play a file of type FLV, it plays perfectly in my gallery, all previous issues gone (and at much better quality than I had with the flash files).
I'm assuming this is just because it's a better encoding that JW player can handle, and that though it is directed to play an FLV file it automatically detects the filetype. It's worth bearing in mind though that because of this flexibility of the bundled JW player it means TWG gallery can be set up for more video filetypes than you mention in the FAQ.
